Question here is....Train or bus from Madrid to Burgos.
I’ve read that the bus drops off near the cathedral and the train stops outside of Burgos..

I took the bus and it was a very smooth process. Bought my ALSA ticket in advance, transferred from international terminal to Terminal 4, snoozed on the bus, arrived in Burgos less than 3 hours later. Yes, the bus terminal is only about a 10 minute walk from the Cathedral, while the train stops on the outskirts of town. I’d do the same thing again.
 
The first edition came out in 2003 and has become the go-to-guide for many pilgrims over the years. It is shipping with a Pilgrim Passport (Credential) from the cathedral in Santiago de Compostela.
Yes, the bus service from Madrid (Barajas) to Burgos in luxury six-wheeler buses is great, though Spanish bus stations can be a little confusing, but everybody is helpful.

Even if you take a train there's regular bus service from Burgos Rosa de Lima train station which drop you off in the center of the city. It's less than 2 hrs walk from train station to the cathedral but it is not particularly nice, mostly through suburbs with huge apartment buildings.

Definitely the bus from the airport.
It's so easy: catch it outside of the terminal, and the bus station in Burgos is very convenient, too.
