How about a hostel? Hostal Sta. Isabel, on the street of the same name, right near Mercado Anton Martin. Clean, family-owned, inexpensive, quiet, and very centrally located. They even have a website.
I've stayed at Hotel Ateneo Puerto Sol & the nearby Hostal Plaza d'Or. Both are nice & clean. Obviously, the hotel is cheaper than the hostal, but it's worth the extra cost (IMO).
