Hi JP - there are regular trains from Bordeaux to Bayonne - it takes about 1 hour 40 mins, then you can change there onto the train to St Jean (don't be confused by the name of the station at Bordeaux which is also St Jean!). Depends on when you will be travelling - some days the last train to St Jean leaves Bayonne early, so you would have to stay overnight or arrange other transport. You'll find timetables at sncf.com or raileurope.com.

The trains are great in France and Spain--I had no trouble getting from Bordeaux to Bayonne this year except they did not have the train platform posted in Bordeaux and so I had to ask where the train was for Bayonne and with my limited French was kind of funny--but I did not mind amusing the French with my "quaint" American accent.
I looked at flights to Biarritz, but some reason from Canada they cost double even three times more! Local Pilgrims and even the Québec to Compostelle Association recommend flying into Bordeaux or Toulouse to find affordable airfares.
