Will be starting my second Camino from Burgos at the end of August. I arrive not Madrid airport about 1:30pm on a Friday afternoon. Should I pre book my train ticket Burgos where I have a nights accommodation booked?

Forget the train. There are several afternoon ALSA bus departures direct from Madrid-Barajas Airport to Burgos. Clean, comfortable, cheaper I'm sure, and probably just as fast as the train.

You can prebook the bus on either ALSA or Movelia.....
 
There is a free shuttle that runs between the terminals. Buy your bus ticket at the kiosk/desk inside the terminal, by the exit to the bus stops.

Easy peasy.

Last Sept., I took the free shuttle from T1 to T4, stood in line, and bought a bus ticket to Burgos from the desk kiosk. You board the bus outside the exit door. It was quite comfy and went directly to the Burgos bus station. I had a pleasant 2 night stay at the Burgos Hostal , which is over the bus station. So easy! This was my 3rd Camino & I wish I'd traveled like this prior. I recommend it.
 
I also recommend the bus from T1. There is a kiosk where you can purchase your tickets and then you wait outside. It’s very easy and the bus was comfortable and quick.
 
The one from Galicia (the round) and the one from Castilla & Leon. Individually numbered and made by the same people that make the ones you see on your walk.
