Hi I understand that instead of the train running from Bayonne to SJPDP it is a bus due to repairs. Does anyone know if you can pay on the bus, I assume it does go from train station?

It leaves from the train station, does not take reservations, and you can buy a ticket from the bus driver (or in the station if you have some time to kill).

I just looked at the September schedule yesterday, it seems that there will be a train from Bayonne To Cambio les Bains about 30mins then transfer to bus to St Jean, about an hour. Pay at train station which covers cost of bus too.
 
The 2024 Camino guides will be coming out little by little. Here is a collection of the ones that are out so far.
Starting Monday 6 July 2015, service is reduced to three trips daily. Train from Bayonne to Cambo les Bains, and bus from there to SJPdP.

Meanwhile, Transports64 has added a bus to St Palais and from St Palais to SJPdP.

and, ALSA has a bus from San Sebastian to SJPdP, via Biarritz Airport (though I'm not clear on whether it is allowed to pick up passengers at the airport for destinations in France).
