Where to fly? Luggage?

I'm flying to Spain from Peru in order to start El Camino de Santiago. It's a lot cheaper to fly into Barcelona or Madrid and travel to Irun (my starting place) from there. Can I take a bus/train from Madrid or Barcelona to Irun? How long would it take/how much would it cost?

Also, is there any affordable way to store some of my luggage before starting?

There is a bus from the Madrid airport to Irun.

There's a really handy overnight bus (if you're comfortable with sleeping on a bus) from Barcelona Nord to Irun. Drops you off around 7am. There's another bus that departs Barcelona in early afternoon and gets you to Irun at night.
