So here's the deal. We arrive in Madrid just after 2PM where we need to gather luggage, clear customs and then find our way of the airport. So from here we must make our way to the train station Madrid Puerta de Atocha by 5:30 to catch the train to Leon. Is this realistic?

Last month (after deplaning, which took some time) I cleared migration, gathered luggage and left in less than one hour. This could be variable, evidently, especially because the flight may or may not be delayed.
The Cercanias (suburban) train (in T4) leaves every 20 minutes approx, and spends around 30 minutes to Atocha.
So, it is doable.
Notice that Cercanias and long distance trains (i.e to Leon) in Atocha arrive and leave in different gates -don't worry, it is just a short walk.

If you are really pressed for time because of a delayed flight you could take a taxi to the train station.

Hi, you could also get the Alsa bus direct from the airport (Madrid – Barajas Airport T4). There is a bus at 16:45 which takes 4 hours 30 mins.

Clearing customs and immigration at Madrid airport? I flew to Madrid from New York in 2017 and there was absolutely nobody checking passports or luggage. We all just walked off the plane and out into the street. True story!
