As of June 2015, the train track between Bayonne and SJPP is still out due to damage from a storm a couple years back. The current estimate is that the track will be repaired by October of this year. In the meantime, the train has been replaced by a bus, which leaves at the same times listed...
For 2014 there were two buses a day for roughly Easter through early or mid- September, at 2:30pm and 5:30p. Then in July and August there was one additional bus, I think at 10:00am. The fare was 20 euros, one way.
I am hoping for the same in 2015! Easter is April 5 next year.
You should be able to print your ticket once you buy it online, so no need to have it posted...seems that's what I've always done, but it's been a while.
If you arrive into MAD at 11:40a, the earliest you could get to Pamplona by bus is 7:45pm, which will be after the bus has left for SJPP. You certainly could get a taxi that late, though, from outside the bus station. The taxi will probably cost around 80-100 euros.

Mark Lee is correct - there is no airport in SJPP. You fly to Biarritz, then take a bus to the train station in Bayonne, then catch a train to SJPP. Of course you can also go to SJPP by taxi.
Another option is to fly to Pamplona and take the bus to SJPP.
