Hi Fiona, welcome to the forum.
It looks like you can get the train between Malaga and Madrid Atocha and then change trains for Pamplona. You can also go via Zaragoza, although less often. http://www.renfe.es will give details.
I believe you can then get a bus from Pamplona to Roncesvalles and a taxi over into St Jean, or if there are a number of you at Pamplona making the same journey, you could possibly share a taxi all the way to St Jean. I'm sure others on the forum who have actually made that trip from Pamplona to St.jean will be able to provide more detailed information.
