Yes. If memory serves you need to go to terminal 4(on a bus or shuttle) and then get direct bus from there to Leon. I did it in August and just booked the bus while in the queue. They won't let you on bus without booking. Are you doing the Salvador?? It's amazing. Daniel
 
You can also take the train.

Take the cercanias train from the lower level in T4 to Chamartin station. Then take the train from there to Leon. There is a Renfe ticket office in Madrid airport T4
 
You will find that to book Alsa tickets from outside Spain you will need to have a PayPal account as they won't take a credit card for buying tickets. You will need to set up a user profile on the Alsa site as well.

If you're getting ALSA bus its worth signing up for Alsa Plus if you're a senior. They give a discount. I've booked in advance for Santander to Leon-2 legs. Their website is easy to use.
 
Another recommendation for the Alsa bus from Terminal 4 at Madrid airport. Their website is easy to use, and I have no problem booking and paying for tickets with a South African credit card. I am also an Alsa Plus member, so I get discounts on future bookings.
 
Exactly what I did. Very easy using Cercanias to Renfe station. Booked my train tix ahead as well.
