I am trying to get 2-3 days of walking. That's all the time we have this trip. Planning to start around Pamplona - maybe 40-50 kms. Does anyone know the closest train back to Madrid?

Pamplona to Estella-Lizarra is a nice section and about your required length. Closest station would be Logrono (worth a stopover in itself) but twice your distance.

Options would be bus to Madrid or bus to Logrono and then train. See Rome2Rio


There is also a small domestic airport at Logrono with connections to Madrid.
 
Get a spanish phone number with Airalo. eSim, so no physical SIM card. Easy to use app to add more funds if needed.
You can bus back pretty easily from Estella. Take the bus to Logrono, then either train or bus back to Madrid. You can also bus from Los Arcos.
